i was wondering if there are any viruses etc that you can get from installing java/j2me apps that would not be caught by dektop virus scanning apps?

Is there any way to check?

It is possible, I recommend scanning every file before putting them on the phone. 99% will be caught.

You are correct, the big problem I have seen with Java phones just like any phones is that they can carry a virus. The virus will not affect them but you can infect some one else by file transfer. This was a very big problem with quick share over bluetooth.
